it's when you get kicked with the message [Proxy] Timed out or something of the message, I don't remember the exact ones but it says Proxy when you get kicked

I'm no expert, but the Proxy kicks could be linked to the multiverse plugin. It's a plugin that allows servers to have multiple worlds that can be connected and teleported to (Which is what the server has). I've been on a server with a similar situation and it was reported that it was a problem with the multiverse plugin that was causing proxy kicks. I don't know how it was fixed, though.
We never (or seldom) had this issue in the past. So the key to troubleshooting it is to know when the problem started manifesting itself and then looking at all the changes since then one by one. I believe c0w will disable most of the plugins and then engage them one by one to isolate what is the cause. Then to see how it can be eliminated by using an older version of the plugin, or maybe there is a recent fix.
